Has anyone encountered a situation where the DoF had more say than them as the manager?

You can set the DoF to complete signings in the staff -> responsibilities menu. That will make him sign players without your approval.
Other than that I've only had the board accept bids on my behalf because the bid was too good to turn down.

I meant in instances where you are not allowed to change the responsibilities of the DoF.
